How does ConJoin separate the changes from two transactions

If ConJoin makes two transactions at the same time, how is the change from the two transactions separated?

The way I understand CoinJoin, two payments are brought in from two different address to a third and then from that one the final transaction is made.

From my understanding of the blockchain, the change must come back to this address only once.

Then how is it split into two?
